Infection Phenotypes

This collection consists of phenotypes for patients with infectious diseases caused by viruses, bacteria, fungi, and parasites, affecting various body systems and ranging from localized to systemic infections. Phenotype logic may use diagnosis codes, microbiology lab results (e.g., culture or PCR positivity), antimicrobial prescriptions, and clinical signs such as fever or elevated white blood cell count. Temporal patterns, such as acute vs. chronic infections, may also be important. Example phenotypes include “COVID-19 Infection,” defined by positive SARS-CoV-2 test results and associated symptoms, and “Urinary Tract Infection,” which may be defined by a combination of symptoms, urinalysis results, and antibiotic prescriptions.
